How do I find out which scale i should improvise on?
Mainly you would use Pentatonic scales but you can really use any scales you want. Check out this page here... http://www.cyberfret.com/improvisation/index.php. Read up on that.
It depends on what key you are in... You would use a scale that is appropriate to the key... :)

You have to know the notes you are playing.

Lets say I'm playing the power chords D A E F# E D# D, what key should that be?

Looks like you're in D and the D# is a chromatic passing chord or tritone sub of some kind...if the F# is the only sharp that IS part of the scale then you're in the key of G but basing it on the fifth mode D Mixolydian.D Mixolydian is the same as D Major but with a minor seventh instead of a major seventh.
